From a user's perspective the primary differences are Quality and Size.

The quality difference is, in my opinion, insignificant.. the size of the display
could be important especially if you plan to watch these on a larger screen.
but if you just play to watch them as they appear on youtube.. the smaller
file will download faster and will contain all the same information as the
bigger prettier one.. I think the majority of my downloads are in the smaller
lower quality FLV format..

Heres an example of size differences:

This is the lower quality FLV size 320X240

This is the higher quality MP4 size 360X480

description of the differences between FLV and MP4 format, please do..​
