There aren't too many documentaries out there on the history of atheism for a number of reasons. A while back the BBC with Johnathan Miller produced a three part series called "A Brief History of Disbelief". While editing the content, they found that they had hours of additional interview footage that seemed like a waste to do nothing with. These became a few more h ours called "The Atheism Tapes".

It's by no means a grand or complete treatment of disbelief, but it's pretty interesting. Throughout it, old arguments and questions from ancient philosophers to more contemporary thinkers will be offered up. The extra material puts a more modern face on non-believers as well.
